Itachi's eye starts to bleed.
Rm Naruto remembers when he met Itachi the last time "You said Sasuke was like a brother to you.
what if this Sasuke would attack Konoha ? What would you do ? Would you stop him ? Even if you have to kill him ?"
Rm Naruto : Yeah, now I remember. "I'm going to share a bit of my power with you. I hope the day you will have to use it never come."
Itachi closes his eye as more blood come out of his eye.
Nagato : ( This feeling ... ) Naruto ! It's Amaterasu !
Bee throws a Katana.
Nagato : Shinra Tensei ! ( Shit ! Using my body as a whim )
Itachi eye sync with the crow's eye.
Rm Naruto : !

All this to prepare a counter measure if Sasuke was to become a threat for Konoha.
Sasuke would inherit the will of Shisui thanks to this Genjutsu.
You were the only one who could do that.
Naruto : ...
Itachi : You said Sasuke was like a brother to you. So I think the only who can stop Sasuke, is you Naruto.
Because to gain the Eternal Mangekyou Sharingan, Sasuke would have my eyes transplanted in him.
In that case, the crow would have appeared, sync with my eyes on Sasuke and cast Kotoamatsukami on him so he would protect Konoha.
That was the plan.
Bee : Why didn't you casted that jutsu on Sasuke with Shisui's eye from the start ?
Itachi : It's not like I didn't do it. I couldn't do it.
Shisui's Sharingan would take several years to use. And I don't have stuffs the chakra of Senju Hashirama.
And besides Sasuke was supposed to kill me.

Itachi rememebers when he gave the crow. ( Naruto ! Protect Konoha ! And stop Sasuke without killing him ! )

Kabuto : Dammit, even Shisui's eye. It's time to turn the tables.
Nagato : Shinra Tensei ! ( The fire is dispelled )
Nagato's body starts regenerating. Light returns to his eyes.
Naruto : Where is he ?
Nagato : Shinra Tensei !
Nagato appears behind Bee.
Bee : ( turns V2 ) That won't be that easy, Muthafucka ! Lariat
Nagato : Hungry Ghost Realm !
Bee returns normal.
Bee : Is he absorbing my chakra ?
Nagato's face is regaing his youth and his hair starts turn Red again ( As Nagato haves red hair. He's an Uzumaki ).
Bee eats a Shinra Tensei.
Naruto : Bee, are you okay ?
Nagato grabs Naruto with the invisible summon
Nagato : Human Realm !
Nagato, the perfect body is at hand.

Itachi breaks free from edo tensei control and uses amaterasu on the summons. The crow's sharingan was Shisui's sharingan and Itachi uses shisui's jutsu to regain control.
Shisui's genjutsu allows the target to be unknowingly controlled and it is the strongest genjutsu. "Protect Konoha" was the order implanted into Shisui's eyes. The eye was then imlpanted to the crow and handed over to Naruto.
Itachi thought Sasuke would transplant his eyes and it should call out the crow when Sasuke activates his sharingan. Shisui's genjutsu would then activate and make Sasuke "protect konoha".
Flashback: When Itachi met Shisui, one of his eyes were already stolen.
